What they did to that captain in the restaurant?

I can't remember what Vol. in manga but it is the scene that Jose sit with him talking about their memories and when Jose lift his coffee cup up. Jean command all personels to catch that captain.

But what they did to him in your opinion?

Jean ordered his arrest for violation of the "Conrat Law". I expect they needed him alive to break the rest of the ring, including the Mafioso he was funneling weapons to.

I still imagine they'd have done him in after he outlived his usefulness.

Probably. They killed everyone else. Easy enough to arrange an "accident" once he is in the prison population or even on the drive there.

He really didn’t know anything incriminating, so I doubt they would kill him. Probably ended up doing hard time.
